Normally when stock as possible is the goal, the thing to do is get another factory PCM to take apart and save just the header with all the connector sockets. This way all your stock harness still plugs into it, then on the side that was previously inside of the PCM you put your wires that run to the aftermarket ECU. Also usually will have some extra wires directly from the new ECU that don't attach to the OEM harness, say MAP sensor for example.
