If batteries were not connected in parallel there should be no issue at all

Run one with alternator and ignition, the other to power accessories: water pump and fan.
2 separate systems will be fine. One will be charged by alternator other will need to be charged manually with correct battery charger.

He Joe why you making it complicated?
Just buy 2 of the $1500 dollar lithium batteries and all will be good!
