The '67 RO/WO cars got accepted into Stock along with the '64 A864, and '65 A990 cars. The Thunderbolts are legal too. Basically they approved a bunch of low production S/S only combinations a few years back in hopes of helping to increase car counts and diversity among Stock when the 'new' cars hit.

As far as the '66 cars running the scoop...I'm slowly building a '66 Sedan for S/S, and I refuse to put the scoop on it. It's only a matter of time before it gets called for what it really is, and they are forced to go back to flat hoods. Think '69 Camaro cowl hoods. Plus, That's another hood to find, and paint, on top of the $1500 for a steel scoop. I'd rather put the $2k I'd have in a hood, into the engine.
