Most parts stores carry "Cooler Flush", usually, two cans will do the trick to flush a transmission cooler.

I don't know if this is good or bad, but historically, I've just sprayed a bunch of brake clean through the lines and blown them out with an air hose. Makes a mess but gets the job done.
