Default 3speed trans and shifting on time

Ok I hope I dont sound like a ding dong here but we are very new to this throttle stop racing. I understand the shifting on time is the best way to shift on the stop but what would a guy do if he was running a 3spd auto? And on top of that we run strictly 1\8th mile up here. I think we are going to leave the line wide open and come on the stop at .5 or so and then shift at 1.2 or so but where do I set that second shift? Or do I? I was almost wondering if he (my 18yr old son) should shift the 2-3 shift manually?
Also one more question, we have the Dedenbear Lightning L2 Box controller and we are planning to run a number 1 stop (air) and an Air shift Cheetah. The Box has two switches on the A side and only one on the B. Would I run the stop on the B and the shifter on the A if I require 2 shifts? I hope Im not making everyone scratch their head too much. Thanks very much for any info you could pass along!!
